The first main-series Pokémon games in full 3D, Pokémon X and Y are set in the faraway region of Kalos and feature 72 new Pokémon, a huge regional Pokédex separated into three sections, and brand new features such as Mega Evolution and the Fairy type.
Also, fashion and cafés. It is the equivalent of France, after all.

Unreleased Hidden Abilities
In the Generation VI games, it is possible to find Pokémon with special "hidden Abilities". However, some Pokémon couldn't be encountered with hidden Abilities through any legitimate means, rendering the following hidden Abilities unused in normal gameplay.

In the Generation VII games, Raikou, Entei, and Suicune's Hidden Abilities were all changed to Inner Focus, and can be obtained legitimately by importing a Raikou, Entei, or Suicune from Virtual Console Gold, Silver, or Crystal to those games through Pokémon Bank.
Unobtainable Shiny Pokémon
For the sake of consistency, every Pokémon in every Pokémon game is given a Shiny variant. Most Shiny Pokémon have been obtainable through random chance encounters or event distributions, including most Legendary Pokémon. However, a few Pokémon cannot be obtained in this form without hacking, and as a consequence, normal players would never be able to see their Shiny coloration. Note that some Shiny Legendary Pokémon, while being Shiny locked in their normal in-game encounters, were still accessible via distribution-based events or via importing them through Poké Transporter.
- Zygarde – This Legendary Pokémon is encountered via a fixed in-game battle. However, its probability of being Shiny is locked at 0. Shiny Zygarde would later be obtainable in Generation VII games as part of an event distribution, and through Dynamax Adventures in Sword & Shield.
- Hoopa, Volcanion – These Mythical Pokémon were only obtainable through special distributions via Mystery Gift. Pokémon obtained from Mystery Gift cannot be Shiny unless distributed as such, and no distributions of these Pokémon in their Shiny forms were ever planned.
Unused Fixed Encounters
2 unused static encounter slots exist corresponding to Scatterbug and Abomasnow, neither of which are used at any point in the game. Both encounters are shiny locked, and where they may have been placed remains a mystery, although it is likely Abomasnow would've been found on Route 17 (Mamoswine Road).
Internal Index Order
The models of Generation VI Pokémon (in both the overworld and battle) are notable for not following the National Dex order for their naming scheme. Instead, they appear to follow an earlier index order, due to some evolution lines being separated from each other. While this order is followed for the naming, the actual models themselves are in the final game order. Instead of starting at number 650 like the final game, this earlier order starts the Generation VI Pokémon at number 701, with Furfrou. Two Pokémon are seemingly missing from the final game that are featured in this version of the order. For any Pokémon before Generation VI, including their Mega Evolutions, their models are named using their National Dex numbers.

Leftover Black 2 / White 2 Trainer Data
At the end of XY's trainer data, several trainer's party data from Black 2 / White 2 can be found, all named UNKNOWN. This includes nearly every battle against Hugh, fights against Team Plasma's Shadow Triad, and the Cheren / Bianca Memory Link battles. Interestingly, while these teams can be identified based on their Pokémon, Levels and Held Items, several of them have slightly different levels and teams to the final Black 2 / White 2. This could suggest that these are actually leftover data from an earlier version of Black 2 / White 2. An example of this includes Hugh's teams commonly missing his Bouffalant and instead having a Flygon before post-game.

Several Super Training missions are hidden in the games' files and meant to be unlocked via Wondercards. All of these missions deal with battling against balloons of Mega Evolutions not seen in the Secret Super Training missions.

Completing these missions may reward the player with an Up-Grade or a Dubious Disc, both of which are not rewarded by any normal Super Training mission. Of note is that these missions give no EVs to the Pokémon, much like Secret Super Training missions, but completion sets bitflags 0-5 in byte 0x3A for the Pokémon.

Leftover Key Items
As with every game since Generation IV, every single Key Item from previous games, used and unused, remains in X and Y, completely unused. Everything from the Seal Bag to the Lock Capsule still exists, but with its uses removed.
Wonder Launcher Items
The items that went unused outside of Wonder Launcher multiplayer battles in Generation V are now completely unused, as the Wonder Launcher mode does not exist in X and Y.
Poké Balls
The Apricorn Balls and Sport Balls from HeartGold and SoulSilver and the Park Balls from all Generation IV games remain nonfunctional, but the Dream Ball from Black and White and the Safari Ball from previous games can be hacked into the Bag and function properly.
Apricorns
The Apricorns themselves from HeartGold and SoulSilver can be hacked into the bag, but have no use.

Fairy Gem
Along with the other gems, which are unavailable (aside from the Normal Gem), a new gem was added for the new Fairy type, which is just as unavailable as the other gems.
Common Stone
A Key Item found at 0x02BA. Its intended use is unknown.
Travel Trunk
The Key Items found at 0x02C2 and 0x02C3 are two variants of the same item, apparently for the male and female player character, respectively. Using the item leads to the screen where you can change your character's clothes. This suggests that you could change your character's clothes at any time by using this item, but the game was changed to incorporate dressing rooms into Pokémon Centers...which makes a lot more sense, actually.
The Travel Trunk would finally be implemented as the "Clothing Trunk" in Pokémon Let's Go!, not as a key item, but as a section in the bag.
Key Stone Items
While the player only uses the Mega Ring, Korrina's Mega Glove and Diantha's Mega Charm exist as Key Items at 0x02CC and 0x02CD, respectively. Their bag icons were either removed or not implemented, so the game uses a question mark as a placeholder icon.

AZ's Floette, known as the Eternal Flower Floette, is briefly seen in a cutscene during the ending of X and Y. Despite this fleeting appearance, it is actually coded in the game as a special form of Floette, possibly planned to be obtained by the player in some way (like a special event). However, no such distribution has happened and this Pokémon forme was left completely unused.
Like the Spiky-Eared Pichu from HeartGold and SoulSilver, it cannot evolve into its next stage or breed.
It has higher stats than a normal Floette (with its BST only one point lower than its evolution, Florges), its own unique cry, and has a unique signature move, Light of Ruin.

Unused Evolution Parameters
Eevee's evolution method into Sylveon has an extra parameter to signify which Type of move it needs to have to evolve, and it works with any Type, but only Fairy Type is used under normal conditions.
Unused Graphics
Early Title Screens
These mockups are comprised of separate graphic elements for an early title screen layout. The graphics fit a resolution of 800x480 pixels, which is exactly double the native resolution of the 3DS. The final title screens use a different font for "Push Start Button". The "TM" symbol is also in a fixed position, rather than correlating to the "X" or "Y" logo.
Early Logo
This logo featuring an strange Mega Symbol can be found in 1/6/5 in the game's files. It is grouped with the final logo's texture, but as the final logo is 2D, it is seemingly never loaded.
For some reason, the ン is missing the upper stroke and the ポ is missing the handakuten symbol, so it reads as "hocket monsters".
Texture Oddity
Torterra's Shiny eye texture has what appears to be a work-in-progress eye that is missing from the non-shiny eye texture.

bgm_xy_test Themes
There are 7 versions of the same song, all named bgm_xy_test1 through bgm_xy_test7. They're all the same song, "Friends Theme - A New Meeting", although the waveforms of 1-3 are slightly different from 4-7. These songs may have been used for testing various locations of overworld themes before they were implemented.
bgm_xy_vs_secret_01
As with the Generation V games, a remix of the "Battle! VS Champion" theme from Red and Blue is included for use in the finals of the Pokémon Video Game World Championships tournament. This is a different remix from the Generation V games, though the intro remains the same. There is no way to hear this song through normal gameplay, as it is locked out of the normal multiplayer battle music. Oddly, in the Pokémon Omega Ruby & Pokémon Alpha Sapphire: Super Music Collection soundtrack, the theme is titled Victory! (World Champion), a naming scheme typically reserved for victory themes.
me_xy_test Themes
There are three files, me_xy_test1 through me_xy_test3, which are all just copies of the Pokémon Center's healing machine sound effect. This could have been used for testing player-related sound effects.
Unused Terrains
In a/1/4/6 there are two unused battle backgrounds that indicate that there might have been Water and Ice Terrains originally. They use the Wi-Fi battle background as a placeholder.
Their models are found in "128.bin" & "129.bin". Their internal names are "fwaza_aqua" and "fwaza_ice", matching the naming pattern of the other terrains seen in-game ("fwaza_grass", "fwaza_mist" and "fwaza_eleki").

A wild Wonder Card appears!

Birthday Music
In the Japanese version, a cover of "Happy Birthday to You" plays during the player's first visit to a Pokémon Center on their birthday; on later visits, it is replaced with a music box version of the Pokémon Center theme. Because this song was still under (legally dubious) copyright internationally at the time, only the latter theme is heard. However, this cover is still present in the data of all regional versions, under the file name bgm_xy_bd_02.

This patch was released on October 12, 2013.
- When saving on the North and South Boulevards of Lumiose City, the game could freeze, forcing the player to reboot the 3DS, which corrupts the save file. The fix patches the bug and restores save files to a usable state.
- The filtering system of the GTS no longer crashes after using certain filters and confirming a trade.
Version 1.2
This patch was released on December 12, 2013. Starting in this update, each subsequent update is required to go online.
- Pokémon that evolve by trade now learn new moves after evolving if received through Wonder Trade.
- All Trainer PR Video captions are now unlocked even after fulfilling the requirements.
- Encryption was added to online functionality. Thus, the Battle Analyzer and Instacheck tools are rendered useless.
Version 1.3
This patch was released on October 28, 2014.
- When the first Pokémon is sent out in a battle, the standard Poké Ball effect is no longer used for all types of Poké Balls.
- Vivillon's icon in the Friend Safari menu now appears for every type of pattern.

This patch was released on April 2, 2015, alongside the version 1.3 patch for Omega Ruby and Alpha Sapphire. Both patches fix the bugs with music related to usage of the Poké Radar.
