Fire Emblem: Three Houses is both the first Fire Emblem game in HD and the first on a console since Radiant Dawn. New features include a universal class tree, a central hub to explore, battalions (so it's not just your merry band of teenagers against the world on the battlefield), and multiple canon endings (sorry, Fates).
It also tells the story of the worst high school reunion in history.

Unused Difficulty Mode

Besides Maddening difficulty, which was finished and added to the game in version 1.0.2, there is an unused fourth difficulty setting called Infernal. Hacking the game to access said difficulty reveals most enemies feature absurdly sky-high levels to the point of most of them reaching their stat caps around the midgame. It is also fairly unbalanced and unfinished for the most part, with many chapters lacking the necessary script to set the ending flags.
Unused and Unseen Characters
Playable Jeralt, Rhea and Sothis
Jeralt, Rhea and Sothis - who only appear in the game as NPCs - have a complete set of voice clips, growths and stat caps specifically for playable units, with the first two having a spell learnset, set skill levels/proficiencies and even some data - mostly voice clips - for Tea Party. In Rhea's case, her Tea Party data was finalized and the option to invite her was added with the Wave 4 DLC through a new Quest. Interestingly enough, Sothis's base HP value is briefly visible when using the Sothis Shield skill, as the HP value of the Sothis NPC that appears to cast the spell on Byleth.
Of the three characters, only Rhea changes models for Part 2, using the same appearance she has in Chapter 17 and 18 of the Crimson Flower route. Oddly enough, this applies only when Rhea's in battle, and her character portrait always remains the same regardless of her appearance.

While some of Jeralt's and Rhea's battle clips can be heard in-game in their appearances as allied units, they do also have playable-unit-specific lines that go unused in the final game. Sothis's battle lines, on the other hand, all go completely unused, except for her normal battle grunts that can be heard when she casts Sothis Shield on Byleth.

Cleobulus
Data for an unused member of "those who slither in the dark" called Cleobulus (Japanese: クレオブロス Cleobulus) can be found near minor Agarthan NPCs like Myson, Bias, Chilon and Pittacus. They're set to use the Warlock class and have Agarthan Technology as their personal ability like other members. As the latter characters are all fought in Chapter 20/21 of the Silver Snow/Verdant Wind routes, this suggests Cleobulus was likely meant to serve a similar purpose as well. The name would later go on to be used in Three Hopes for the Agarthan impersonating Cornelia Arnim, though whether this Cleobulus was meant to be the same person as that one is unconfirmed.
Mystery DLC Girl
The Wave 3 DLC (version 1.1.0) added a new character which was never finalized. Checking the game's data reveals said character is a 17 year old girl with the Commoner class, her birthday is on January 1, her base stats and growths are exactly the same as Ferdinand's, and she's set to call out voice clips absent in the game. Curiously, some of her data changed during updates: in version 1.1.0, she was affiliated with the Adrestian Empire and had a Minor Crest of Cichol; in version 1.2.0, however, her affiliation changed to the Church of Seiros and her Crest changed into a Major Crest of Flames.
Stable Hand, Trader, and Certification Proctor
These unused NPCs would presumably have been interacted with in the monastery to use the scrapped horse raising and trading features and to take certification exams (as described in the cut quest Try Certification Exams), respectively. Their character IDs are found near those of the used NPCs who are similarly in charge of used monastery features, such as the Choir Coordinator and Tournament Organizer. Perhaps unsurprisingly, leftover unit data indicates that the Stable Hand would've been placed at the Stables, the Trader at the Marketplace, and the Certification Proctor outside of the Officers Academy classrooms.
Count Galatea
Ingrid's father, Count Galatea, has a character slot with no other data assigned to it besides the name. Technically, he isn't entirely unused, as during the scene in Byleth and Ingrid's B support where they read a letter from him, the event script that handles showing the letter's contents calls his character ID with one of its parameters, but as this parameter has no visible effect in gameplay, his nametag is never seen by the player.

Unused Class Sprites
Several characters (Hubert, Ferdinand, Ashe, Raphael, Lysithea, Leonie, and Hanneman) have sets of personalized class sprites for their playable appearance in Part II with specific Master/Advanced classes. They're left unused in the finished game, as they use generic class bodies instead.
Jeralt has class sprites depicting him as a playable Commoner and Paladin despite only appearing as an NPC unit.

Dimitri's Part II class sprites always depict him with an eyepatch, even in the Crimson Flower route where he retains both of his eyes for story-related reasons. In spite of this, there's an unused sprite meant for said route which displays him with both eyes that are stored on their own separate spritesheet.

Likewise, Rhea has unique sprites for the Saint class she uses for Crimson Flower. In the final game, the sprites in question are loaded only for the Rhea used during CF's lategame story events (ID 58) rather than the one used for Chapter 17's story mission (ID 36), meaning the Archbishop class's sprite always ends up reused instead.
Class sprites for generic NPCs with the Dancer class can be found among the other sprites. Interestingly, only the female dancer happens to have portrait graphics to match within the game's files.
The Wave 4 DLC added sprites for generic NPCs using the Trickster, War Monk, War Cleric, Valkyrie, and Dark Flier classes. As only male Tricksters and Valkyries are used in-game (by purchasing the DLC Pass), the sprites meant for the female Trickster, War Monk, War Cleric, and Dark Flier NPCs ended up being left unused.
Unused Icons
Multiple battalion icons are left unused in the finished game as no battalions ever use them.
Several icon variants for weapon and equipment exist in the game which are left unused in the game proper.
Gold, silver, and black icons for white, black, and dark magic spells exist in the game even though none of them are used.
Icons denoting monsters' weaknesses also exist for brawling, white magic, black magic, and dark magic spells despite none of them being used.
Three icons meant for unknown abilities can be found among other sprites.
Two icons meant for unused item type(s).
Some unused icons for item categories in the Inventory and Storehouse menus. The last set appears to be derived from the Dining Hall meal activity icon, so perhaps it was meant for the scrapped useable meal items?
These icons might've been meant for instruction modifiers (i.e., skill strengths/weaknesses, professor expertise, statue bonuses, etc.), given the style.
A camera icon is located among the sprites displayed during battle animations.
This icon is stored with, and formatted similarly to, attack labels such as "MISS" and "CRITICAL" displayed during battle animations. Perhaps it was meant to be used for hits that break a monster's barrier?
A 'Break' mechanic would later appear in the next game, Fire Emblem Engage, though it is unknown if they are related.
Amidst the icons used to display an unit's affiliation, the flag used by Miklan's Thieves seen in Chapter 5's map and ensuing cutscene is left unused.
Even though battalion endurance has a maximum level of 3 in the final game, sprites meant to denote a fourth and fifth level exist in the graphics files.
Icons for three of the scrapped Group Tasks can still be found among the game's files.
The labels for monastery activities include a few unused icons, including one likely meant for the scrapped horse raising activity.
Various icons of unknown purpose, found among files related to monastery UI elements. The text of the last one (好物) translates to "favorite food".
This bright red icon meant to be used when choosing the scrapped Infernal difficulty still lies with the rest of the title screen UI elements.
An unused option for the explore phase's main pause menu. The text (次週へ) reads "To Next Week", so this might've been for a quick way to skip ahead to later in the month, like the Skip option in free time-action selection.
Options for an unknown menu. Using the final game's text strings as a reference, these correspond to, in order, "Instruct" (個別指導), "Group Tasks" (グループ課題), "Recruitment" (スカウト), "Assignments" or "Mission Orders" (任務受注, the only one of these phrases that doesn't appear somewhere in the final game), "Gifts" (贈り物), "Talk" (会話する), and "Certification Exams" (資格試験).
Unused Portraits
A placeholder character portrait that, as with many previous Fire Emblem games, depicts a silhouetted figure. Interestingly, the small version is actually used in the game; if you move your cursor near an activated Viskam turret in Zoom View, it will have a portrait pop-up in the same style as regular units that uses this portrait.
All of the portrait sets for playable characters include a portrait with a blushing expression, but some of these are never used in-game.
Many of the named NPCs and enemies also have portraits for various expressions that go unused.
Similar to the class sprite situation, portraits meant for generic NPCs with the female Trickster, War Monk, and War Cleric Classes are left unused.

At the end of the Crimson Flower route, Byleth loses their connection to Sothis, and their hair returns to their normal blue hue. This is reflected in the S-Rank support illustrations seen in the game's ending, which come in both blue-haired (for Crimson Flower) and green-haired (for the other three routes) variants as appropriate to the availability of each character in the appropriate routes. However, blue-haired variants exist for four characters who are unavailable in Crimson Flower: Seteth, Flayn, Catherine, and Cyril.

This is a placeholder variant of the cutscene illustration depicting Zanado from Chapter 2. In the placeholder, Sothis is standing atop the building; in the final version, she is replaced with a nondescript white statue.
These images displaying Edelgard, Dimitri and Claude alongside rather crude renditions of their respective houses' flags are loaded for the story event "A Pair of Professors", but end up swapped with unique CGs built in-engine with the game's assets.
This small placeholder image meant for displaying small objects/shots in cutscenes is repeated multiple times in the game's files.
Unused Chest Graphic
For whatever reason, this unassuming treasure chest is the only small-sized, non-placeholder CG that goes unused in the final game. What it might've been meant for is unknown.

Academy Phase Death Screams
Death screams for Byleth and every student during the Academy Phase exist in the game, but are left unused as the game is hardcoded so that none of those units can die during Part I. Interestingly, even though male Byleth's English VA, Chris Niosi, was replaced with Zach Aguilar in version 1.0.2, Byleth will still use the former's death scream should the game be hacked to restore this function.

War at Gronder & Taking Fort Merceus Variations

There exist unused variations for the story maps War at Gronder and Taking Fort Merceus, which were meant to serve as a Chapter 17 and 18 respectively according to remaining leftover text. Both maps also have the same beginning logs seen in their used variations, with the Fort Merceus map sharing its description with the Silver Snow and Verdant Wind variants of the mission.
The spawn data for the Gronder Field map is 118 and for its script is 119, while for Fort Merceus they're 120 and 121 respectively. Both maps have the same exact spawn data, which consists of a few generic NPCs in the Black Eagles route's version of the mission. Meanwhile, the data for the Blue Lions and Golden Deer paths is completely empty beyond the basic script used for loading up the map.
Interestingly, these are the only maps in which Female Byleth is specifically called by the Spawn Data; all other maps call Male Byleth by default, and the game's code accounts for the female option if it was chosen instead.
Unused Classes
King of Beasts, King of Fangs and King of Wings
At the very end of the class list (save for DLC and placeholder slots), along with the various other monster classes, there are entries listed for three unused monster classes: King of Beasts (Japanese: 獣の王 King of Beasts), King of Fangs (Japanese: 牙の王 King of Fangs), and King of Wings (Japanese: 翼の王 King of Wings). Given that in auxiliary maps containing a red exclamation icon, it's possible to find a specific Wild Demonic Beast, Giant Wolf, or Giant Bird bearing these names respectively, it's possible these classes may have been planned to be used by said units instead.
Most of their assigned data is identical to that of the corresponding used monster classes, but unlike those classes, they don't have any innate abilities assigned. They also have unique name and description strings:
