Unused Graphics
An unused art and icon for a ★2 Kankurou is present in the game's server. Of note, the game had eight versions of Kankurou, but the final list of characters in the game's official site listed nine versions, "カンクロウ【恐怖の傀儡師】" not being part of the game, possibly being the name of this version.
Cards 20030915, 20030916 and 20030917 are unused versions of Ino, Chouji and Asuma. They are located between cards no. 0590 and 0591 alongside a copy of Shikamaru (20030914) that was later added as card 0704 (20040403). Asuma's art was later used for card 0959 (20051007). Only thumbs were found, being unknown if they have a full card art.
A playable character thumbnail for the Steaming Danger Tyranny, which only appeared as an enemy and skill.

While the Barrier and Explosion Release skill types were always listed in the enemy weaknesses and resistances, they were never available for playable characters, making their icons unused.
Unused Text
While not completely unseen, internally each character from the 11 Shinobi Emaki -Kizuna- paired cards have an individual name. For example, the "Naruto & Sasuke" card "ナルト&サスケ【風炎の忍絵巻-絆-】" is a combination of "うずまきナルト【烈火に唸る豪風】" and "うちはサスケ【護風に猛る業炎】". Besides being two characters in one, the reason for this may be due to leader skills sharing the same name as the character's epithet.

Other Changes
The icon of card no. 0281, "Kaeru no Gamaguchi", changed on October 2016 when it gained a golden variant. Also, the icons of all Sale Materials were updated to show their rarity.

The game also had several graphical changes to menus as time passed, such as the Shinobi, Shop, and Friend menus having similar appearances before receiving unique designs and the card details being revamped. The game also had varying boot screens and received a new loading screen in version 4.0.0, a new title screen, and new content from time to time.
Oddities
The Shinobi Picture Book, a menu listing the cards obtained by the player, had a number of issues:
- Early on, card no. 0026, the unused ★2 Kankurou, located between ★2 Temari and ★3 Kankurou, was absent from the Shinobi Picture Book. Cards no. 0179 to 0184, 0317 to 0319, and 0347 were also absent, and no. 0281, 0462, and 0641 were used twice for different cards.
- All of those errors were fixed in version 3.2.0 (February 2017) with the change of the numeration, having the cards set in the same order as the game's data, leaving no room to the ★2 Kankurou (internally located between no. 0082 Might Guy and 0083 Sasuke Uchiha), as adding this version would increase the numeration of all cards after him by 1. However, numbering discrepancy still happened once in a while when a card a few positions back was introduced after cards on its front, and one Chouji (20070501) was forgotten to be included in the list.
- The Shinobi Emaki -Kizuna- cards added later on had some issues in the list:
- As Kizuna cards used a different internal numbering (starting with 600 instead of 200), they were always in the end of the list, and their numbers constantly changed as new cards were added.
- Despite being a pair, they were listed separatedly, so...
- The characters could not be switched, being impossible to see the details from the other character from this menu.
- Only the default character was added to the list when a Kizuna card was obtained, always having a blank spot next to their pair for 9 of the 11 cards, the exceptions being the absence of the Sasuke from the first Kizuna Naruto & Sasuke and the Itachi from Sasuke & Itachi.
