Unused Music
Multiple unfinished and unused versions of the final tracks exist within the demo's data; The music was adjusted, and some vocals re-written and re-recorded.
According to Jamie Christopherson, most of the early tracks that are found within the demo were not 'demo' tracks, but rather simply unfinished versions of the songs that were already in progress. Some are more completed than others, with songs like Red Sun more or less remaining mostly the same outside of different drums and missing synths. However, songs like A Stranger I Remain and Rules of Nature (Locked and Loaded) were going through a phase of songwriting, in which "we were just "toying" around with conceptual ideas - proof of concept type stuff before getting into actual lyrics. [Dark Skies] was one of the first songs to go through the process..."[1]
Leftovers from full build
While the demo only covers the first half of chapter R-01, its files contain all music from the full 2012 build that the demo is based on. Pretty much all the tracks are still work-in-progress.
Locked and Loaded (Final: Rules of Nature)
Rules of Nature, the ever-memetic anthem of Raiden's fight against the Metal Gear RAY, is no doubt the most dramatically changed; The lyrics were entirely re-written for the release version! The song itself has subtle, but noticeable, differences as well.
Also found in the demo is a blade-mode variation for Locked and Loaded. If one were to load the RAY fight in the demo, it does not play this track whatsoever while doing the blade mode segments; meaning this track goes completely unused in regular gameplay.

A Stranger I Remain
Mistral's theme has different instrumentation from the final version but the vocals appear to be identical. There's also a line spoken in French which is much quieter in the final version.

Monsoon's theme is missing its vocals and the instrumentation is slightly different from the final version.

Red Sun
Sundowner's theme is also missing its vocals and it has noticeable differences when compared to the final version. In particular, some of the guitar riffs sound different, some segments are featured that did not make it to final, and those drums pack a serious punch.

Jetstream Sam's theme has different vocal performance and instrumentation but the lyrics are same as final. The instrumentation takes on a more traditional metal style and doesn't have the synths like in the final.

Collective Consciousness
The instrumentation in theme of Metal Gear EXCELSUS is slightly different, most obviously missing a particular "wah-wah" synth in the intro but the most interesting part of this version is the changes to the lyrics. Instead of total rewrites or cut additions, it's some small, but important changes that affect the meaning of the song.

Leftovers in sound banks
The sound banks contain short snippets of songs that are needed for the music to work in the game, and in the demo you can find remnants from cut or replaced soundtracks.

Found in BGM_p2d0 sound bank, this appears to be a later WIP version of Cut You Down To Size/Dark Skies compared to what's found in unreferenced WEMs.

Unused Music Cues
There are several unused cues for presumably unused battles.
A possible example of this is that the demo's music folder houses the Hammerhead theme (where Raiden runs across the bridge then fights it) a surprising number of times. It appears more than any other theme, and is duplicated multiple times.
Hacking BGM
Metal Gear Rising doesn't contain any hacking gameplay in the final release, but it does contain a few sound files with names related to hacking, including an intense and low-key version. These audio files are only used in areas like VR Missions, the demo's main menu, and the tutorial level for the demo.
Along side this, in the demo's "ui" folder, 2 files can be found labeled as "ui_hacking.dat" and "ui_hacking.dtt". These 2 files don't exist at all in the final game.

Unused Hammerhead Blade Mode Segment and intro?
The game's demo files contain audio that is either the intro or the blade mode segment to be used in the battle against Hammerhead.

Leftovers from earlier builds and E3 Demo
There's a number of unused WEM files not referenced by any sound bank that appear to be leftovers from an even earlier build than what the demo is based on.
I'm My Own Master Now
The only remnant of the iconic Blade Wolf theme. While you fight Blade Wolf in the demo, the fight already features the final version of his theme. Most likely, the older version of the song was overwritten by the final version and this snippet is all that's left.

One of the regular battle themes that plays early in the game. While the actual demo plays the final version, hidden among leftovers is an early version with completely different lyrics! These lyrics don't have an official translation, so the transcription here is unofficial, though has been verified by Jamie Christopherson to be 'mostly' accurate. The early version also has an instrumental variation. This version can notably be heard in E3 2012 demo.[2]

E3 Demo Boris Voice Lines Leftovers in PSN/XBLA demo version
The demo contains LOADS of E3 Boris voicelines leftovers. Some of these can be heard in early gameplay videos for the game. A lot of these are Boris training Raiden, as it seems he played a key role in training the player in earlier development, and during public presentations.
