Crasher Wake Unmasked
If the mask is deleted from his model you can see Crasher Wake's full face, complete without the shadows caused by the specular map.

Cynthia's Missing Eye
Cynthia's face texture lacks her left eye as it's usually meant to be covered by her hair. In-game you can even see this by rotating her model in the model viewer. This also applies to her various alts.

Cynthia Model Resize
With the addition of her Sygna Suit in 1.12.0, Base Cynthia's model was shrunk down to a smaller size. For reference, she's now smaller than Nemona.
Lear's Eyes
This is what Lear's face looks like without his slick glasses. His eyes were visible in the promotional animated trailer but have not been see-able since. Might be future proofing for a future use.

Tate and Liza's Sync Moves
A smart developer trick, for their Sync Move the Hoenn twins clone their model off-screen instead of calling the other's model in just for the Sync Move. Only the clone's hands are seen, making the player otherwise think Liza or Tate are present.
Clemont's Eyes
Likewise, Clemont has his blue eyes from the anime but they're always covered up by his thick glasses like in his Ken Sugimori-styled artwork. You can barely tell in game via the model viewer that they're there.

Ghetsis' Full Body
Alarmingly to some, Ghetsis does in fact have his right hand. Usually it is covered by his mantle but removing it from the model shows not only is his arm modeled but is also tucked nicely behind his back at all times. It's never been made clear if Ghetsis canonically lacks a right arm or if he has a disability affecting his right side.

Similarly to Cynthia, Ghetsis lacks an eye on his face texture (covered by the glass he wears).

Allister Jawbone
Allister's model has support for mouth movement despite always wearing his mask. This might be a leftover from Pokemon Sword and Shield, which has the face model underneath the mask (although only used for his Rare League card).
Cress' Eye
Unlike some other characters, Cress actually does have his eye from underneath where his hair would be present on his model textures.

Ball Guy Jawbone
Like Allister from the same region, Ball Guy also has a (non-functional) jawbone despite being fully-mascotted.
Team Skull Grunt Unmasked
The Male Team Skull Grunt has a fully modelled mouth and teeth despite it being covered by his mask.
Iono's Under-jacket
The underneath of Iono's jacket is present, but not all of it as it cuts-off where you wouldn't be able to see beyond the jacket. She does in fact have normal hands.
Volo's Eye
Like Cress and unlike his descendant, Merchant Volo has both eyes. This is likely done for his Wielder version, also to avoid Cynthia's situation.

Model Easter Eggs
Player Bags
Scottie and Bettie's Bags are only seen on their backs, so the texture facing their backs is not able to be seen in-game.
Zinnia's Back
The back of Zinnia's model is fully textured despite it usually being covered by her cape. Her model was also like this in Pokemon Omega Ruby and Alpha Sapphire.
Darach's Poké Ball
Inside of Darach's watch obscured is a Poké Ball. This detail is hard to see in-game, first seen with the model spinner glitch and maybe in an event cutscene or two.
Alder's Upper Body
Some designs are tricky to translate well into 3D, Alder's model effectively has a full black shirt underneath his coat. His shoulders are not present as they're covered by his cape.
