Checkered Box
Sirrus' room in the Mechanical Age contains what looks like a 6×6 checkerboard on a small wooden platform, but this is actually a music box. In the original version of Myst, PICT 2112 in MERes2 shows the lid opened to reveal the mechanism. The music box was finally implemented in 2014's realMyst: Masterpiece Edition.
Hidden Reversed Audio
The QuickTime video \QTW\Channel\holoamth.mov on the game CD contains a clip of Achenar muttering gibberish in Channelwood. Part of the audio track is actually reversed audio; when played backwards, Achenar can be heard saying "Rush Limbaugh understands".
